I have blue tits nesting in a box for the first time but today I have noticed that flies are going in and out of the box. I have not seen this before and I am worried that all is not well
Can anybody give me some guidance?

Doesn’t sound promising. Are the birds feeding young still? Obviously, please don’t open the box. That should be done in Autumn.
